I have tried 3 times but I am unable to reproduce this issue. Every time HCE is spot on at move 50.

Could it be possible you pasted a position that already had the half clock set?

Positions are stored in FEN notation and FEN includes a half clock number which represents the number of non pawn non captures moves already played to that position. Our guess is that you had a fen with a non zero value (probably 2 or 3) in the FEN. That would mean HCE would take into account the number of moves played without capture/pawn move to the position you started from.

Please paste the initial FEN in the forum so we can check it, thanks.

I no longer have that initial position saved, but it was the "ancestor" of this ... I've changed the starting piece placement a few times.

Thanks, that explains it, the half clock is set at 3.

The half clock can be changed to 0 in the advanced tab of the set up position. That allows you to leave the move value as the true move but start from a zero half clock for 50 move purposes.
